For the skylight I had thought to use a clear drink cup top, but for half scale they were just too big. I cannibalized a Houseworks bay window that was broken that I had and took out the window inserts.
I lined them up and traced their outline onto the roof, and then drilled two round wholes, one in each corner diagonally across from each other. This way I could get the blade into the whole and cut along the edge to the inside corners to remove the area I wanted to open up. With a little sanding of the opening, the pieces fit real snugly. They aren't glued in yet, they're just fitted in there. I got a nice tight fit.
