This was the issue with the brittle wood pieces. You can see where I had to glue it back together. Hopefully some spackle and stain will make it look only mildly funky.

For future reference: If you stain the pieces you want stained before you remove them from the plywood sheets the glue won't interfere with the stain. When I have to glue a break like that I try to mesh the pieces together as evenly as possible and then carefully clamp them with a piece of doubled waxed paper between the clamp jaws and the wood. Once it all dries you can sand out any humps & bumps.
